SUBSTANCE: proposed is a method for determining the presence of microorganisms in an individual (variants), a method for determining the presence of a pathological condition in an individual, a method for diagnosing an infectious disease caused by microorganisms in an individual, and a machine-readable data carrier and a computer system for implementing said methods. The methods therein include obtaining multiple reads of a nucleic acid sequence of an individual, comparing said sequence reads with databases containing the genetic information of a control individual of the same species and the genetic information of multiple microorganisms, calculating the points of significance in the time dynamics for the probability of detecting a comparable sequence read mapped to a specific microorganism in an individual.

EFFECT: inventions provide efficient processing of the sequencing data to obtain accurate results and/or quickly identify the infectious agent.
