SUBSTANCE: method involves incubation of double-stranded nucleic acid and a probe in the presence of cation resulting to preparing Watson-Crick triple complex. This complex is used in a method for analysis for binding between double-stranded nucleic acid and a probe. For this aim, method involves preparing a sample comprising Watson-Crick triple complex that comprises fluorophore based on using fluorescent-labeled probe or by using intercalating fluorophore as a cation. Prepared sample is irradiated by exciting irradiation. As result of such treatment a fluorophore as a component of triple complex emits the fluorescent radiation. The degree of correspondence between a probe and a target-sequence is assayed by intensity of indicated radiation. Using the invention allows simplifying analysis of interaction between nucleic acids and/or nucleic acid analogues and to enhance sensitivity and rate of the process indicated. Invention can be used in homogenous analysis in hybridization of nucleic acids.
