SUBSTANCE: invention relates to molecular biology. Method of separating DNA molecules, providing for a negative selection of target DNA molecules in solution from non-target DNA molecules, which involves the interaction of non-target DNA molecules, containing the recombinase Cre recognition site of the bacteriophage P1 LoxP, with Cre recombinase of bacteriophage P1, defective in ability to covalently modify DNA, which provides the transfer of non-target DNA molecules from the solution to the solid phase. In addition, the proposed method does not require the presence of minimal differences in the lengths of target and non-target DNA molecules for their effective separation.
EFFECT: application of the principle of negative selection makes it possible to exclude the necessity of the presence of additional nucleotide sequences in the target DNA molecules.
