SUBSTANCE: instrument contains a medical imaging system, a treatment system to transfer energy to the treatment area, a display to display the graphical user interface for the operator. The graphical user interface is configured to receive a stop command, a processor for medical instrument control, and a storage device for storage of executable instructions to be executed by the processor. Command execution prompts the processor to select a reference location, select one or more anatomical landmarks, repeatedly control the treatment system to transfer energy to the subject according to the treatment plan, control the medical imaging system, reconstruct the medical image using medical imaging data, determine the cumulative dose at least partially from the treatment system control so as to transfer energy to the subject. The cumulative dose data is combined with the medical image, the first alignment that combines the reference location with the medical image, the second alignment that combines one or more anatomical landmarks with the medical image, display the medical image on the graphical user interface, using the first alignment to place the reference location in a predefined position on the graphical user interface, display one or more anatomical landmarks on the graphical user interface using the second alignment, display data on the cumulative dose on the graphical user interface. The cumulative dose data is superimposed on the medical image, and the medical imaging system is controlled so as to stop energy transfer to the subject if a stop command is received from the graphical user interface. The computer-readable medium is designed to operate a medical instrument with a graphical user interface.
